My dog uses Advantage flea medication which works really well to protect him in his dog run from fleas that are ever present where we live. While a dog run is a great place to keep your dog safe and sound a dog that has been living outside, running freely in the backyard or living inside the house needs some time to adjust to living in a dog run. The change for a dog that has been roaming freely around the yard and that now finds itself in a dog run can be difficult for it to understand. It will find its new home strange and different. It might even feel like you are angry at it and therefore punishing it.
